VIA Rail, Canada's version of Amtrak, has passenger service between Winnipeg and Churchill, Manitoba, over the Hudson's Bay Railway (formerly owned and operated by Canadian National RR). Check with (You need to Login or Register to view media files and links) .
Other than that, this book claims to cover a lot of Canada north of the populated area. Ontario Northland? That RR serves from north of Toronto to Temiskaming, I think. So a pretty wide area.

Algoma Central runs from Sault Ste. Marie thru Agawa Canyon and ends somewhere north/northeast of Wawa (connects to CNR if I recall). There are a lot of fishing camps/lodges along the route that used to be train-in/fly-in only. Some still are but many are on logging roads also now. Ontario Northland goes ~Toronto to Moosonee (James Bay).
CNR and CP go lots of places. Hudson Bay I don't know as a railroad, but you could google it...
