As far as I know, the only way to do it is in person, there isn't an online option. You just show up, fill out the form, pay the fee, and they hand you a registration sticker to place on your boat. If you're driving to Minnesota for your trip, you'll have no trouble finding a registration station. Check out the link above for more information and locations.
